I think taming the rule while keeping that exact replicator is impossible because of how similar the transitions for the replicator and the x-pentomino are. If at any time along an unstable replicator an x-pentomino forms, it leads to an explosion which can spawn more replicators.

Here is an example of an x-pentomino forming at t=89.

I don't think this is possible. The spaceship requires all of these, uh… transitions to survive, and adding any more transitions (compatible with the spaceship, of course) won't help the explosiveness much.

It's not impossible to make nonexplosive B2a rules, see B2ac3q/S0. However, since this one requires both S1 transitions it seems difficult.

Here's my best try so far, which still features occasional quadratic growth, but in a much more organized manner than the original:
